It was widely touted in the summer that Clarke did not get on with Watson and felt he was not supportive of him and not a team player. Well, that seems to have worked itself out.

Pietersen has fallen out with people his whole career though. Watson was the captain in waiting had Clarke not survived the Ashes summer, so it's not surprising some media reported a rift.
