Just returned from NYC and Philly at the weekend.
Been a couple of times previously and broadly agree with the advice given so far.
If you must go up the Empire State Building would definitely pre-book a ticket and consider whether buying the upgrade to skip the line might be a worthwhile investment.
I would throw my recommendation in for the Intrepid Air and Space Museum if you are in anyway geeky about planes or ships (easy to get to if you are staying in midtown). I also found Ellis Island to be interesting when visiting the statue of liberty, so perhaps that might be worth considering too.
