Hughes joined David Healy on 95 caps, the most by any outfield players for their country, and was in fine form alongside Jonny Evans at the heart of defence.
But he was beaten in the air by Christophe Berra when the Ipswich defender headed the 85th-minute winner.
Hughes looks certain to start the Euro qualifier against Finland on Sunday, Greer, who performed well for the dominant Scots as he earned his sixth cap, will hope to face Gibraltar at Hampden.
Russell Martin, the defender from Brighton who plays for Norwich, partnered the Albion captain for 45 minutes and was then replaced by Berra.
He made a fine save late on and then saw two Mexican spot kicks fly off target as England won a penalty shoot out 4-2.

Harry Doherty and Dessie Hutchinson are in the under-19 squad to face the Czech Republic in Germany (4pm).
