If promotion from domestic leagues to the super league is possible and the big 6 play two teams it could end up with man city playing themselves in the super league.

I can't see clubs having an A and B team. One playing in our domestic league and the other in the super league. If the B team got promoted to the ESL then it could happen that the A and B teams from the same club could play against each other.
