The commentary says it's because it was a high boot without connection. If there was connection, it would have been a penalty.

I thought he had a decent game against Leicester, however he was poor against Man City but it was his first ever EPL game against a top side.
According to commentary on NBCS, the ref was not sure there was boot on head contact. Hence the indirect free kick.
